It is because you have your windows sign in account linked to a .Net/Windows Live passport (which usually means you probably have a email account at something like @hotmail.com or @msn.com and have used the windows messenger that comes built into windows xp, but is not the same as the MSN/Windows Live messenger). I believe that by default it clears the message after 3 days, but I think you can also clear it by signning into your email account that is connected to the passport and making sure there are no unread emails in your inbox.
